Plot
The Autobots and Decepticons clash at the Alaskan Shore over a recently found Autobot ship in the area when the ship opens up and a Decepticon, whom no-one knows, Scourge, emerges and claims that the war is over and Cybertron is united under a new ruler. Suddenly Shockwave appears on his own ship and executes Scourge and announces to all the Earth-based Transformers that they're war criminals and has his team of Triple Changers, from both factions attack the Earth Transformers. Shockwave and Megatron fight it out with Shockwave winning.
After the battle, the Autobots escape whilst Shockwave offers amnesty to the Decepticons if they join him, Starscream agrees on behalf of the others. The Autobots split up, most return to base, whilst Prowl, Mirage, Hound, Cliffjumper and Trailbreaker remain behind for recon.
The Decepticons are taken aboard Shockwave's ship where they are to be fixed up, Shockwave has Soundwave deploy Rumble and Frenzy to guard Megatron's damaged body for him. Shockwave leaves the Decepticon triple changers behind on Earth and calls in Security Team Dion to join them in hunting down the Autobots.
Back the their base, the Autobots are discussing what to do next, meanwhile the recon team are ambushed by the Decepticon coneheads, after being told where to find them by Mirage, who teamed up with Ultra Magnus, their leader and wants to go home.
Meanwhile on Shockwave's ship Megatron's badly damaged body is ejected into space by Starscream, who also proceeds to blast his leader, damaging him even further still.
The Autobot base is attacked by Magnus and his team of Decepticons, so Optimus decides to give in, before the Decepticons decide to start hurting humans to get their attention. Meanwhile the Decepticons arrive on a united Cybertron and are impressed with the world they find themselves on.
Optimus surrenders, along with some of the other Autobots, but leaves some other Autobots behind to look after Earth, just in case.
On Cybertron, Perceptor tries to contact Shockwave as he's made a shocking discovery, that Cybertron is moving, but before he can talk with him, Shockwave has the new-comer Decepticons head off for refueling. On Earth Optimus and his team are taken aboard Magnus' ship where Prowl's team is also being held.
Meanwhile Grimlock has traveled to the Arctic and locates a Decepticon ship, and his teammates in stasis, the Dinobots, which were the reason why Megatron had a hold over Grimlock before.
On Cybertron the Decepticons are enjoying the luxuries on their world and plan to join with Shockwave fully, however Starscream already starts scheming and threatens Soundwave to join with him as well.
Magnus' ship arrives in the system, and the Reflector trio report it in, Shockwave contacts Magnus and orders him to execute Optimus upon arrival on Cybertron, but Magnus doesn't like that idea.
3000 years ago on Cybertron, Shockwave woke up from the Great Shutdown, and found that the planet was infiltrated by Sharkticons, however he's helped by the arrival of Scourge. In the present Shockwave is alone in a dark room, where he's hacking into the form of Alpha Trion, to try and decrypt his secrets etc. On Earth, the remaining Autobots are alone and searching the planet in case of any remaining Decepticons, but unknown to them are being spied upon by some humans, who already have the body of Scourge in their custody, being worked on.
The Dinobots, now repaired and alive return to Cybertron on their own ship and are watched landing by a small team including Springer, Hot Rod and Blurr. In Iacon Shockwave gives Rumble and Frenzy a job and meets with and angry Ultra Magnus, who has Optimus behind bars, but won't let him be executed. Shockwave starts streaming footage of the battle in San Francisco across the planet to make people believe Optimus to be just a war monger. The Dinobots are found by Octane in the Wastelands, who proceeds to taunt them.
Rumble and Frenzy arrive at the detention banks in Quadrant Epsilon, where they complete their mission for Shockwave, but before they can do anything else are greeted by Starscream and his cannon, who wants them to do something for him too. In Iacon Perceptor is trying to make the council understand about the planet moving, but they can't do anything about it. The meeting however is cut short when they learn that the Stunticons have escaped from the detention banks and send out Magnus' team to deal with them.
In the wastelands, Slag has killed Octane and the Dinobots take his tank to get them back into the city. At the Iacon Smelting Pools Shockwave is having some prisoners smelted and orders Blitzwing to have Optimus and his team "moved", and explains that he's arranged for Magnus to be occupied. Suddenly the building starts to shake due to the Dinobots attacking it. At the holding area Sandstorm and Broadside arrive and tell the Autobots that they're there to rescue them, Optimus goes with Sandstorm whilst the rest go with Broadside.
In the old slave trails Sandstorm and Optimus are travelling through to their destination, when suddenly Runabout appears and kills Sandstorm, but before he can do the same to Optimus he's attacked by a Sharkticon, who then seems to go for Optimus as well.
The Stunticons have combined into Menasor and have defeated Defensor and killed the Omnibots. Magnus' team arrives on the scene and takes down the gestalt before it can do anything else however. In the commotion Twin Twist finds one of Frenzy or Rumble's guns and Magnus realizes that this was all a trick. In Iacon the Dinobots continue their attack on Shockwave's base, but encounter resistance from the Decepticons. Elsewhere Broadside transports the Autobots to a secret location where they meet with Smokescreen, who is part of the Autobot rebellion against Shockwave and takes them into a hidden bunker.
Inside, Optimus wakes up and sees the Sharkticon, and immediately goes to destroy it, but is stopped by Blurr, Hot Rod and Wheelie. Kup arrives and calms down the situation and introduces everyone.
In Iacon the Dinobot's attack is stopped by Ultra Magnus, who has returned from his mission. At the Wastelands HQ, Optimus is shown around and the other Autobots are brought in as well, everyone's happy, until Springer tells the others about the Guardian Robots outside.
The Autobot resistance, which has grown with the revelation of Optimus' return, fight against the Guardian Robots. In Iacon Magnus has taken the Dinobots in to see Perceptor and repair them. Magnus decides to go see Shockwave to confront him, whilst Shockwave learns of the resistance invading the city, Shockwave orders all Decepticons to engage the Autobots.
Starscream infiltrates Reflector's watch tower and kills the trio and uses their cameras to look for something. Soundwave arrives and Starscream gives him back Ratbat, whom he's retrieved from the detention banks, the two watch Shockwave and Magnus talking. After their conversation, Shockwave shoots Magnus and badly injures him. Optimus infiltrates the Decepticon's base and finds out where Shockwave is after beating it out of Skywarp. He finds Magnus injured and learns from him where Shockwave went.
Optimus travels far underground and finds an old door, which he opens and finds a great light that shocks him, Vector Sigma.
Outside the Autobots fight off the Guardian, whilst inside Shockwave fights all out against Optimus and blasts the Matrix out of his chest. The energy of the Matrix shoots out of the building, and into space, where it reactivates Unicron in his planet mode. In Reflector's room, Starscream decides it's time to leave.
In Vector Sigma's chamber Shockwave is using the Matrix to unlock all of Cybertron's secrets and is unaware that the thought to be dead Magnus starts tearing off his own armour.
Shockwave has Optimus at arm laser point and monologues about how he revived the deactivated Transformers of the planet after the shutdown and manipulated them into helping him revive the planet, with him as ruler, meanwhile Magnus starts staggering towards the stairwell to the chamber they are in.
Outside, the Autobot resistance is fighting off the Decepticons and Guardian whilst the still loyal to the new order Autobots watch on and think about joining them.
Elsewhere Starscream and his team recover some protoforms and steal Magnus' ship to take them back to Earth, however upon take-off it's revealed that the ship is in fact Sky Lynx, who takes off with them on board still. Inside the chamber Shockwave gloats to Optimus about how his Autobots are falling to his forces, however during the battle the other Autobots from the planet join with their former allies once more and the war continues on.
Shockwave gets ready to kill Optimus, but Magnus, now just in his inner robot form appears and attacks the cyclops Decepticon. The two fight it out, but Shockwave gets on top, but Optimus shoots at Vector Sigma which destroys it, distracting Shockwave in the process. The floor gives way and Shockwave falls into the depths, but Optimus and Magnus hang onto the edge, being rescued by Grimlock before they fall too. The three Autobots leave, with Grimlock recovering the Matrix as well from Vector Sigma, as the building starts to cave in.
Up top, the Guardian has been defeated and some of the Decepticons have been captured, and Optimus is revealed to still be alive by his friends, and Optimus worries about the future.
Elsewhere in space, Megatron's near-dead body is found by Wreck-Gar in his ship.

Notes
- This is set after the end of Dreamwave's G1 Volume One
- Even though all the characters on Cybertron had Cybertronian modes shown in War Within, they all have Earth-based bodies here...odd
- I mean come on! Defensor even has the word "Emergency" visable on his arm!!!
- Due to Dreamwave having ended some time ago now, if any characters are shown as dying here, or their fate seems unclear I'll just assume that they are in fact just dead
- Grimlock remained with the Decepticons for all of about a page, then turned back into an Autobot....what a great story resolution...
- Artwork's still kind of annoying in these comics....
- Mirage actually DOES betray his friends in this comic! Make's a change doesn't it?
- Alpha Trion makes his first proper appearance in a comic here! Though he's just plugged into a computer...luckily IDW knew what to do with him!
- Despite it being said that trhere are no more factions, there's still quite a lot of faction symbols around....
- At least Smokescreen uses a rub sign to hide his true allegiance
- For some reason Ratbat was left behind on Earth, and was imprisoned as well....
- Magnus has removable armour that make shim look like a White Optimus, as is the case in his G1 toy and many later repaints
- The Decepticon protoforms taken by Starscream at the end are the Combaticons
- Sky Lynx was trapped in shuttle mode, most likley by a mode locking device used by Shockwave
- Optimus sure looks like he's OK at the end of this comic, but by the next issue he's shown to be gravely injured still.
